Chaosmax might be onto something. I had no issues with the vanilla sprites, sure, but the metric I was originally using was the default one, not the optional one. Even after removing this module and re-installing it and overwriting everything, the problem persists.

Just installed this on a fresh essentials project, and for some reason the back sprites of the new pokemon are misaligned. I didn't have any other pokemon-specific add-ons this time.
I'm assuming I must be using the wrong metrics file but I'm a bit confused on exactly which one is the right one...
Could someone please help me out with something?

Do you have any advice for actually making the map so that it aligns properly with the tool? I've made a region map and the relevant highlight files, but they all seem to be misaligned when they highlight. It's not an issue with the module, I'm 100% sure it's just me not aligning the map right...
Hm, for some reason it's persisting for even after deleting it. I even closed and reopened RMXP just in case.
EDIT: oh my bad, I didn't realise I needed to delete something in my data folder to force the game to recompile the plugins.
Could you just clarify exactly how this is used in-game? Perhaps with a screenshot of an example event, please? I think I'm missing something when I try to implement it since I'm getting thrown crashes when I try to call the method.

I mean, I took the zip, I put it in the root folder, extracted. All the contents extracted without error. I try to manually recompile (holding CTRL on bootup right?) and I keep getting the same error.
Have you figured that out?
